If I read that right you're using an auto 94 ECU in your 95 5spd? A while ago a friend was figuring out a timing issue when he ran an auto ECU in a 5 spd swap. Something about the auto ECU would advance the timing a little bit to compensate for gear shifts in the auto (something along those lines) so how is your timing? When I ran a 95TT ECU in my early 94TT I got a boost sensor CEL on the dash because there is a 2nd boost sensor located near the MAF on 95+ TT models that 94 and earlier dont have.
